Tip: Switch palace switches normally disappear if you replay the level, but if you insert them as direct Map16 and use the hex-edit at 070B2 in the ROM map, you can replay the level without a problem.

Im making a vanilla hack and I know that I can use anything from Lunar Magic but can I use Transhexion and fixing patches without making my hack no longer vanilla? Also can I use 16x16 editor to make water act like lava?
You can abuse everything Lunar Magic gives you and it will be "vanilla", but hex edits and patches are a no go.

I hope nobody is going to post something like "new LM makes 2 much hax, not vanilla anymoar hurf durf".
Do whatever you want really. The term "vanilla" doesn't have a definite meaning.
Depends upon what your definition of Vanilla is. As far as I'm aware, it was originally only used to describe a contest where you were limited in what you could edit. That being said, following the rules listed in this thread would probably be enough to call it a "Vanilla" hack.

To answer your specific questions according to the rules listed there:

can I use Transhexion - No.
fixing patches - As long as it's for a fix, check the list in the thread.
can I use 16x16 editor to make water act like lava - Yes.
