I've never used ExGFX before, so I have a lot of questions...
---QUESTION 1---
I'm using the Green Hill foreground and background from Sonic the Hedgehog, and it's limiting me to how I design my levels. I'm trying not to make my level too linear, but I can't put any pipes in at all. Every time I try to, I get a jumbled up waterfall complete with rock pieces and heads of various enemies. Is there a way to use both the ExGFX and the original GFX at the same time?
---QUESTION 2---
Still on the same ExGFX, isn't there more than the one page of images for the foreground? With what I have now, it's impossible to put a platform above a slope. The background of the higher platform won't go behind the slope. Is there another page of images I'm missing?
---QUESTION 3---
I've got the foreground in, but I can't figure out how to insert the background. Every time I try to put in the ExGFX for the background, I get a repeat of the foreground graphics. How do I make the background appear? (As a temporary fix, I'm making my background solid blue.)

I can only answer this question, and I may be wrong.
Foreground ExGFX is only pages 2 - F. Background pages are only 12 - 1F.
If you insert the background onto page 12 - 1F, it should work fine.
Also, when you click the poison mushroom, you should change the BG1 GFX, not the FG3 GFX.

Insert the foreground ExGFX in FG3. That way, you can still use the default FG1 and FG2 objects, which among other things contains the pipes.

That ExGFX uses FG1 and FG2 I think, so you still can't. You will have to not insert the ExGFX in FG1 and use SMW's orginal FG1. It won't make that much of a difference, you will probably still get the main Green Hill FG but not the decorations (flowers, waterfalls etc.). You should get the SMW pipes for sure, though.

I tried it, but it completely screws up all the water in the background. I heard that YY-CHR could be used to just make another
page with the pipe graphics on it, but how would I do that?

Okay, I've been reading all this stuff and I think I get inserting graphics. Now, what I want to know is how to MAKE greaphics. I have a good deal of custom graphics I made in MS Paint that I want to use in my hack. How do I put them into a useable file?

This probably won't work, but name it ExGFXxx.bin
(xx is a number)
And then trying inserting it.
If it doesn't use YY-CHR.

Draw your tiles in YY-chr, because MS Paint doesn't save bin files.

What should I do about it?

Yes, that is the problem. Most ExGFX sets uses different Map16 pages.

Ah, that's the problem. But how do I get the correct Map16 page file to apply to the corresponding GFX file (does it do it normally, do I rename each one)?

Thank you very, very much. 
Just insert the Map16 pages one by one in different pages of the 16x16 editor. And remember to not have more than one Map16 page file in the same folder as your hack when inserting them.

Try to set the ExGFX as FG3 after you inserted it, then put the Map16Page.bin in the SAME FOLDER OF YOUR ROM, or it won't work, the select a Map16 in LM (3-F) and press F3 then F9.
