Why, Game, of course!

Seriously though, I don't know. It really changes depending on "fun to play" or "HOLY SHIT I AM SHOOTING PEOPLE WITH A ROCKET LAUNCHER SHOTGUN"

I used to say Super Star Soldier, but not really anymore.
My favorite game would be Aero the Acro-Bat 1. I quite enjoy this game and I did arrive to the finale stage, but I didn't beat it, due to its difficulty. Also, Magic Jewelry would be my favorite game, but it gets too repetitive after certain levels (well, the speed of the jewels), so, Aero the Acro-Bat 1 would fit the top-tier.

Ghost Trick. There are more complex games out there and ones with way more replay value (i.e. Brawl) but man, that was a fantastic 8+ hours. The puzzle gameplay was really cool, graphics and music were superb, but most of all, it told an awesome, cohesive story.
Preferably all Mario Games from NES to GameCube Franchise.

Shin Megami Tensei: Strange Journey.

The whole atmosphere of the game is very unique. A sort of mix of sci-fi, fantasy, and religion. Being stuck in a twisted world filled with demons, each section of this world symbolizing different aspects of humanity's flawed and sinful nature, old gods angry at humanity for turning their backs on them wanting to turn Earth into a world of absolute chaos and anarchy, angels wanting to put Earth under the absolute control of God, your crew members just wanting to get the heck out of the twisted world you're stuck in, partnering with various creatures ranging from ancient gods and goddesses to Judeo-Christian angels and demons to fight your way through the twisted world, every little decision you make deciding the events that will happen in the game... It's both a breathtaking and terrifying game at the same time.

It also doesn't hold your hand or baby you at all. Some bosses and sections of the world can be absolutely brutal, but the feeling when you finally beat them is incredibly satisfying. There's also a ton of replay value in the game as well. I've never played a game quite like it before.

Hands down, Legend of Zelda OoT. Seriously, for a N64 game, damn they really knew what they were doing!!
Super Mario World 2: Yoshi's Island. Yay. :)

I'd have to say Paper Mario 64. SMRPG comes really close but I really love Paper Mario.
