I presume we're talking about controllers for emulation.
A ps2 dual shock controller with a usb adapter. Still use my keyboard for some games.

I used to use a PS3 controller, but my new laptop refuses to detect it for some reason and I don't know why. I also used a Nyko Airflo for years, but it sadly bit the dust a couple of months back (RIP).
As of now, I use a Logitech Dual Action. It's not particularly interesting, but it seems to do the job for any game I want to play, emulator-based or otherwise.

The good old fasion keyboard because I'm a stingy asshole who doesn't want to buy gaming accessories for a non gaming machine.
I'll probably buy some good stuff when I get the new PC in May.

I always prefered keyboards for emulation, provided I have my custom layout scheme.
For actual control, 360 controls. PS# controllers have crap ergonomics and give me blisters and the GC controllers lack buttons.

I use a real, genuine Super Nintendo controller. More specifically, I have a SNES to USB adapter, and it's absolutely wonderful.

Handles much more easier and does not make the hand burn in MMO or doing it in any emulator playing setup.
Even dolphin when configured right, you can use this in some games with minor mouse use.

Logitech RumblePad 2.
It has served me well for many years.
Actually, I have 2 of them, but the cord is broken on one of them. I should really fix it one of these days...

I'm using Mue's PS3 controller until I find one I like myself. I really hate it, too. Motionjoy is possibly the worst piece of software I have ever been forced to download.
Anyone have any recommendations for a gamepad? I've really been wanted a bluetooth enabled one for a while now, but there's just so many ...

Xbox 360 controller with a USB adapter. The funny thing is, I don't even have an Xbox. I bought it because I needed a new controller, and because pretty much every game supports it very nicely.

For the most part I stick with my good ol' keyboard, but if the situation calls for it or I just feel bored enough to mess with it, I pull out my Logitech Attack III. Looks fancy and it's comfortable too but I don't have any use for a joystick considering the games I play.
If I could hold onto my cash I'd get a 360 controller, because like Aqualakitu said, it works well with most games.

Mine's the same as Botcrazy's just without the 360 colors on the buttons. EDIT: also doesn't rumble.
EDIT2: Disregard everything, It's exactly the same as SNN's
I used to hate the shit out of this controller because some games (some 2d platformers to be precise)forced me to use the analog stick instead of the D-pad, but I found out that you can reverse that with some logitech program thing. And now it's pretty good I guess, can't complain.
