Honestly I don't know what I did accept for I hit (File - Palettes) "Insert Shared Palettes to ROM"... and selected something thinking I chose "Insert Level Palette from File..." And uh... this:

Can someone explain what just happened and keep in mind that I'm extremely new here?
I think you did insert the palettes to the ROM other than the level itself. Try to extract shared palettes from a clean rom and insert it on your ROM.
Yeah, that's what happens when you do that. If that palette is in every level, then open a clean ROM and export the shared palettes, and load it in your ROM. I'm not sure, but I've done something similar before...
