I placed all the layer 1 paths but not all of the layer 2 paths.
I was trying to make it so you didn't have to beat the level to move off of it.

If I understand what you're saying, I've had this problem before.
Extract the graphics and then reinsert them. When the message box appears asking you whatever, press the YES button. Then insert your custom graphics- you know, the one you changed yourself.
The strange language would be, as stated, japanese.
Change the name of the file "yychr.JPN" to "yychr.ENU" for english.
More information is provided in the "yychr_language" file if you need a different language.

What do you mean by "Switch blocks"?
The ON/OFF Switches? P-switches? Or custom switch blocks?
But most likely yes.
One time I was riding on the backs of dolphins in the middle of a huge fortress made out of giant stone blocks and the dolphins seemed to be hopping on lava and then I realized I was real and that that was a game but I didn't realize I had needs and then in a few minutes I died not knowing what happened.
And that's why I'm not a very good storymaker. If you want me to stretch out a description of a log to three pages I can do it but if you want me to make you care about said log then it's gonna take me a while.

The special message has to be set on the level number where the palace starts, else it will not show up in any of the messages presented in the level. Are you sure it is set at the starting room and not at the switch room itself?

I don't know how to help you, but maybe this will help you find someone who can.
There are two steps to making a bubble.
First, there are things called tileset-specific objects. They only look like they should when the tileset is a certain one. The bubble is home to sprite tileset 0, or the Forest tileset. To change the tileset, click the purple poision mushroom button()
Second, actually inserting it. Press the blue yoshi button () and click the thing that says "Standard Sprites". Now click on "Tileset Specific Sprites". Look around in he category for your bubble, or if you have the latest version of Lunar Magic™, you can search for the keyword "Bubble".

Ah, you're changing the graphics of the item box.
I would extract the graphics () from the ROM, and use a certian type of editor. I would open the Options tab and check the option named "Use Joined GFX Tiles" before doing this, so that all the graphics are in one file. You may want to open a savestate file as a palette so that the objects look better.
Once you've edited the item box textures to your liking, you can import them back into your ROM. ()

It's been a while since I've used it. I believe you import a pallete using the button with a picture of a Japanese NES model, then select the state file that has the pallet you wish. I use zsnes pallete files, if it makes a difference, which I'm not sure it does.

What are the layer 3 settings? If they're the low/high shifting tides, that could screw up things. I've tried something similar with the floating grassy platforms.

On the above note, you'll want to make sure that either sprites sink, like in lava, when they touch the water, or that you can't get a non-dead sprite onto the lava.
