1. I know the door generator sprite (Generates door when no sprites left on screen) doesn't count sprites that turn into coins when goal is passed, but how do you change that? I tried using tweaker on the chucks, but I couldn't find anything that lets you edit it.
2. What sprite slots and files are used for the boss koopas death and hit frame? I have ExGFX in sp4 and 13 in sp3 (for the hammers) but what do I use for the others? Also the dust that comes out of Mario (or in my case, Kirby) is glitched too.

What exgfx was it? I might be able to help you better if I know the title, or at least what type (FG, BG, SP, FONT, MISC, PLAYER or OW).
For you second question, make sure to download a CLEAN SMW rom before applying the patch. Use the clean rom vertifier in the tools section to check.

The other day when I went to fight Ludwig while testing my castle, and when I reached him he was tiny!! When he jumps he flashes big and small in the air. Below are some images of him.

It's not a patch problem; I've had those patches for a while and nothing has happened. I think I must of accidentally done something when I figured out how to disable mode 7.Your layout has been removed.

Recently I figured out how to "view" a boss by getting it outside of mode 7 (click the mario head and edit the header). Does anyone know how edit it? In Kaizo Mario 2 reznor is eddited (well, the battle arena). I would like to know how to do stuff like this and how complicated it is. Unfortunatley I think I screwed up my bosses while testing things out, but I have another thread for that (called "Ludwig Glitch". Your layout has been removed.
Here are some tips for level editing:
Never use glitched sprites in any level (or objects).
Don't stack munchers (small black piranha plants) on top of each other.
Don't use pallets that either look ugly or hurt the eyes.
Avoid cutoffness!! Cuttofness is when another object cuts off a different one, or when things like ground aren't ended properly. This is a problem with many hacks so avoid it.
Do not make blatant level edits! By that I mean don't make levels that look similar to the games original levels. Also try to have varying terrain, with multiple paths.
These are some of the most important things to remember when making a level.

Well, with the boss glitches the are all small. This is what I remember doing in the Ludwig battle: Put level D9 to header 00.
Replaced Ludwig with iggy and larry
changed to header 0B
Tested Boss battle but only one of the bosses showed up and the platform was messed up.
Went back into lunar magic, deleted larry and replaced iggy with ludwig
changed header to 09
And now all the boss's sizes are screwed up.
And I want to know how to properly edit mode 7 so I can get things back to normal.

Apply patches first. Some patches screw up a modifyed hack so apply them first.
Then I suggest bloctool, adding music and finaly sprites.
Then when your done with those start you levels, ExGFX, ect.

If you want to change Mario into something else, save a level in LM, click options and make sure "Use Joined GFX Files" in unchecked. Now click the red mushroom. It will create a new folder called graphics and it will be in the same folder as your hack (or on your desktop if you have it there). Now open YY-CHR and select GFX 32. Those are the mario sprite files. Now just edit each pose bit-by-bit untill your happy with your new mario sprite. If you want the correct colors than make a save-state in a level while playing on Zsnes. Than go to palletes>load emulator state and select your savestate. Scroll through the arrows untill you find the correct ones. Make sure to save! To edit the overworld movements you do the same thing exept make a savestate while on the overworld. Also, the overworld stuff is in a different GFX file (Dont know which one off the top of my head). Once your all done with the sprite changes open LM and click the green mushroom to insert them. If you aren't good at drawing graphics or your lazy like me, than there's some player graphics you can download in the ExGFX section. To use those just replace your GFX files with the ones you downloaded and click the green mushroom. Tell me if you have any problems.Your layout has been removed.
