The rom file was in the same directory as Lunar Magic and your GFX/ExGFX folders, correct?
When you go to the palette editing screen and select a tile to edit, there will be several values. If you can find out the correct Hue, Sat, Lum, Red, Green, and Blue values for the BG/FG, you should be able to imput them into the correct slots on the editor and get a copy of the color you want.

(Note: Some FGs use up certain BG palette slots, so be careful about that too.)
Pleeeeeeeeeeeeeease don't make lava water unless you plan on mentioning it >_< .
