Did you follow all the instructions including not having normal or normal 2 in the GFX header for FG/BG? Those tilesets don't have angled ceilings in them and so will not work for the pipes.
SMW was never built to have both types of slopes together, I tried to account for all cases to prevent the player clipping into the pipe (Most of the time spent on this was spent trying to clip into the pipe in different ways). I might (probably) have missed some cases, would help if you told me how you clipped in or have a gif/video of it so I can improve them.
