Background graphics are messed up

Anyone have a solution for this? At first everything worked fine, but when I download any new background and install it, the graphics in that background are messed up. It does not affect any background other than that. What am I missing, or have I accidentally deleted something..?

You did delete something other rather, overwrote something. Each slot can be used only once so whenever you download some graphics and insert them as they are, chances are, you'll overwrite some existing data (in fact, this happens far too often with the early numbers). The solution is simple: Make sure you don't override them in the first place!
Graphics and layer 3 tilemaps are inserted on a per-file bases which means if a number is already uses, you should get a warning that some file already exists and thus you must change the nnn in ExGFXnnn to a different, unused number.
With layer 2 backgrounds, it gets a bit more complex in the sense that you have to remap the background in case the provided Map16 tiles overwrite the current ones. There is the "Remap" button on the layer 2 editor which allows you to either offset all the tiles with the top box (e.g. if the background expects the tiles to be on page 84 but you insert them on page 8A, you put 600 in it) or enter in the bottom box xx00-xxFF,Myy00 where xx is the original page while yy is the new page (using page 84 and 8A as an example, the code would be 8400-84FF,M8A00).
