For some reason, the bonus game is glitching up. It used to be working fine, but now it started becoming endless. Horizontal scrolling activated itself, the bonus game "tic-tac-toe" things disappeared, and a few of the coins I inserted also disappeared. What happened, and how do I fix this?
You obviously did some serious editing. I'm not sure how you messed up so much, but your best bet is to extract level 00 from another ROM and port it into yours.
But I didn't. I edited it, and it worked fine, so I didn't touch it afterward to prevent this from happening. Now it doesn't work for some reason. This started around the same time I switched from Carol's Addmusic to Romi's, but I don't see how that would screw up the bonus game.
Could be a RAM conflict. If I'm not mistaken the bonus game uses a special area of RAM to indicate wether the bonus game is active. This makes the "bonus victory" play when you get all the 1UPs, and makes all exits lead to the bonus game. For the horizontal scrolling issue, if the bonus game's layout hasn't been changed then select the lowest ledge and press SHIFT+UP to get the ledge off screen 01.

I ported everything to another ROM because of another problem. The bonus game is still busted.
You should take a screen of Level 00 and send here to us.

Not related, but switching freezes the game when you enter a star or pipe.
You must edit 00 and 100 exactly the same.

Already knew that. That was the other problem I was talking about.

Well I can't see anything wrong, but you don't have the Bonus Game sprite in there.
Also, why all the switches?
The Bonus Game sprite not being there is the entire problem. :( Also, the switches don't do anything, they're just decoration.
@Jayfeather: Yes, you must.

If the starting level was level 100+, if they got a bonus game, they would go to level 100.
But if it was level 0+, if they they got a bonus game, they would go to level 0.

I don't know why Nintendo made it like that though. :\

The original game had two tables of levels; one for submap levels (100-1FF), and one for main map levels (000-0FF). Main map levels could only go to other main map levels, and submap ones could only go to submap levels. Nintendo didn't use close to all the levels so it worked fine for them. LM adds an ASM hack that makes going from a submap level to a main map level (and vice versa) possible.
take out all of the stuff you changed in Level 00
that might work.

Load level address 30854, copy the BG, fix the entrance and manual insert Sprite 82. LM will save it in the extended bank but the level will be back to it's default state.

Does the bonus game sprite show up in LM? If not I believe you can insert it as a sprite from the add sprite window
