I don't really think you should worry about that, since a lot of Mario boss rooms are built to make a fight possible, no matter how illogical that is (hurf durf I'm Bowser I will build a castle that Mario can actually get through instead of putting a concrete wall somewhere).
You shouldn't reduce a fun and intuitive idea just because of something like this.
But whatever you do, please don't turn this into a 'throw stuff at it' boss, the way this works right now is quite cool, although a little bit easy once you got the patterns down.
Also, could you maybe do something about the bombs?
The first time the Doc drops them, it's really hard to react in time if you stay too close to him, so maybe make them do what Lynnes said (bounce once, then flash red and THEN explode when they touch solid ground the second time) except without being pick-upable?Your layout has been removed.

By the way, I tried this out with 2 bosses, and found some of the attacks coupled with one another made for very interesting combinations, such as the X-spread and those triple homing bullets, and the circle shot + the X-spread + the flying spiked drone. I wonder if you could implement that somehow when he gets low on HP?
Speaking of the flying spiked drone, I think that's a pretty boring and stupid enemy to deal with, just because it's so slow, and following the run n' springboard jump tactic I'm using, it's pretty much useless.
If the boss was a little harder (which I hope will happen since it right now is kinda easier than Frank), I imagine the drone to get in the way more, making it more of a threat.Your layout has been removed.
I think the issue with the springboards is not necessarily that Doc has something in his room which can be used against him (it's a video game, after all), it's the fact that he has springboards there, of all things, which seems both a little odd for the environment, as well as a bit uninspired on our part, especially considering the past over-reliance thereon in projects containing, consecutively, an S, an M, a W, a C and a P. I remember the idea once being suggested of using vents instead; those strike me as a far more logical thing to see in a lab, as well as (to me at least) a more exciting element to use in the battle against Doc instead of just taking another familiar leap off of Ol' Greeny.

I have this feeling that, considering the current appearance of the arena, the springboards are temporary. Mostly because:
A) They don't have to be inserted with an editor,
B) They serve the same purpose of propelling Mario into the air,
C) They don't have to be inserted with an editor.

You go ahead and do that if you want. Just note that the exact room design isn't really finalized yet; the springboards aren't really working out as well as I had hoped they would. I'll have to do some experimenting to figure out what would work best as a replacement.
On another note, after some obligatory start-of-summer-vacation procrastinating I'm now getting started on the graphics routine, so expect a version of the Doc that looks slightly less like a Yoshi egg sometime soon. What about replacing the springboards with a mini cannons?
We could also replace the mini cannons with the high pressure air vents. Or, as an experiment, see what would happen if we allowed the player to position the springboard(s) themselves.
