If you don't have any reason for doing this, don't do it. It's technically allowed but it might get it cut from the compilation once again, depending on how we want to handle them. That and if more than 4 levels do this we obviously will have to cut at least something.
This is a contest first and a collaboration second, so we won't limit any levels for the collaboration's sake, but if it ends up incompatible due to edge cases like this we can't do much about it.
If your reason is to make the player play through the same level again but this time with a switch pressed, then I suppose go ahead but that concept isn't really that new or exciting and will likely cost you in judging for level length (if it stretches out too far) and repetitiveness (if you don't have some super special gimmick on top of that utilizing the changes).

Sure, the bounce sprite being a note block doesn't seem glitchy to me as much as it's just a "note block in disguise" really.
Just make sure not to actually have glitched tiles appear.

As long as it doesn't lead to some kind of super janky glitchiness, that is fine. This kind of setup leads to glitches and issues a lot though, so you might want to play it safe lest the judges might nuke you for it.
