In spite of what's been said, you can get a lot more done by flipping x as well!

The map is coming along nicely aside from whatever perspective oddities are there, but you should try to raise and lower land as well so that the land isn't entirely flat and lifeless.

Once again, my bad, it was really late, I shouldn't write anything after 3 a.m. #tb{;)}
So yeah, my inital post was correct, you need to y and x flip it, the picture I created used rotate which does the same as y and x flip (welp...)
All I can tell you is, while my first instruction was correct, you applied it the wrong way to your map.
I made a quick mock up off what it should look like.

I went ahead and fixed all of the cliff-water perspectives in my overworld once I figured it out.

It doesnt make any sense. Both of the Islands are on the same water surface despite having a different height (see river). I would recommend putting a waterfall of 3 or 4 blocks on the left side and the tiny right passge.

That's not a river. It's just a space between islands.
