What's off about the water is that it shouldn't get perfectly straight. You should just make the waves move right and left rather than make they disappear and reappear.
The shading in the turn block now ticks me off too. Blame Noivern
Is it feasible to apply these to Super Mario World? Although I feel it's way too fluid to the point it would look off next to anything else in the game.
I think it's water. I think the problem is since we're so used to seeing SMW water being just straight that we forget that's not how water actually works. SMW water in general is weird.

I do not consider the water's animation that weird... in my perception. The plant things, though... reminded me of a stage in that hack, "Call of Cthulhu" or something, in that stage inside some monster's innards.
The turn and question blocks' animations were more fluid than usual. They look good! I would suggest to you a more fluid coin animation, following this line. A muncher one would be good too.
I agree with the comments above. Your animations look very smooth and fluid (and are decent to look at too). Sometimes little details like such animations can make a hack far better than an other (or it at least is more likely to stay in mind because of such things). Thanks for your amazing work!
